Option 1. Cheapest Way (Overland Through Java)
This is the budget option. You move through Java by train and economy bus, fly to Bali once, ferry to the Gilis.
Jakarta → Yogyakarta by train is the spine of the trip. KAI runs the Argo Lawu and Tugu Muda night trains from Gambir station, departing around 19:00 and arriving around 06:00 next morning. On arrival in Bali, head straight to Ubud, not Kuta. Yes, Kuta has the cheap dorms, but you came to Indonesia, not to a McDonald’s beach. Skip the airport taxi cartel by pre-booking Grab (fixed-price touts at DPS charge IDR 200,000-350,000 for the airport-to-Ubud run; GrabCar typically comes in lower at around ₹1,340 (~250,000 IDR or ~$13.89)). In Ubud, give yourself at least 3 nights. A scooter costs IDR 70,000/day (rent from your hostel, photos of fuel gauge at pickup and dropoff). Ride out to Tegallalang rice terraces at 07:00 before the tuk-tuk crowds, then point south to the Goa Gajah elephant cave temple and Tirta Empul holy spring. Then ferry to Gili Trawangan via Padang Bai. The fast boat is 2h 15m, departing at 09:30, 11:00, and 14:30 daily. Gili Getaway and BlueWater Express are the two operators with the cleanest record.
